I think it depends on what kind of margins you have for one thing. If you have good margins, and thus can afford to make money on ebay, then why not be involved with both? You do not want your customers to think that you have different prices depending on where you buy, so potentially you should have two different brands - one for ebay and one for the rest of your business.
